先行詞は the 5th century BC ですね。（先行詞には in は含まれません）

もちろん、これは時ですが、ancestral information is available で is となっているように、
調査の場、としてとらえているのでしょう。
紀元前５世紀と古いが、その時代についても祖先の情報は手に入っている。

まさか、当時にそんな情報はなく、今の時代に調査して、
あくまでもそういう過去から現在までを一つの世界、場所としてとらえて、
紀元前５世紀という場所についても、現在の科学力、調査力では祖先の情報が手に入る、
ということを言っているのでしょう。

when なら was になるはずで、申し上げたように、そんな昔に手に入ったはずがありません。

Men of Mathematics ... shows ～と前にありますが、ご質問の部分の続きの
it shows はこれと同じでしょう。すなわち、it ＝ Men of Mathematics

この本に示されている内容が that 以下で、その中から of ～が前に出て、
ベルによって述べられているあらゆる時代の28人の数学者については、
（それは）紀元前5世紀のゼロに始まるが、（その紀元前５世紀）そこでは、
（そんな昔のことでも）祖先の情報は手に入っているが、

こういう形で前から説明していっています。
日本語的には、「そんな昔でも祖先の情報が手に入っている、紀元前５世紀」と後ろから訳していけばいいですが。

文の内容を見ると

　「紀元前5世紀のゼロに始まる、ベルが記している28人の数学者の中で、先祖に関する情報が提供されているのは、・・・」

ですから、where ancestral information is available という部分は文の途中でしかありません。

文はもちろん But of the 28 mathematicians of all time described by Bell ... where ancestral information is available, it shows that ... とつながっていくので、available で区切ると文が尻切れとんぼみたいな感じになります。

where が関係副詞なのか接続詞なのか、私には分かりませんが、おそらくおっしゃる通りなのかもしれません。要するにその前で述べた of the 28 mathematicians を where 以下が修飾している形です。where はある範囲を示しています。
