間接話法
ケンがあなたに、"Did you call on me yesterday."といったとき、間接話法で表現するときは、Ken asked me if I had called on him the day before.で合っていますか？添削をお願いします。

あっています。 He said, "I was well." He said, " I've been well." 英語の間接話法でこれらを区別する方法は（適切な副詞を使う以外）ないと思います。どちらも、He told me that he had been well. He told me that he was well.では意味が違います。

結論から言いますと、 Ken asked me if I had called on him the day before. で合っています。 完了・結果・経験・継続といった意味で完了形を使う場合は、最初にお答えになった方が言うように、明確に過去の一時点を表す語句(yesterdayとかtwo years agoとかthe day beforeのような)は使えません。 ところが、この文の過去完了は、それらの意味ではなく、単純に過去(Ken asked me)より以前であることを示すだけですから(いわゆる大過去)、the day beforeは使えます。 その他も、特に問題のない英文だと思いますよ。
