"stop by" は、「途中で立ち寄る。（人）の家に立ち寄る」といった意味ですから、 Thought i'd stop by and say hello ならば、「いつかあなたの家へ遊びに行って、こんにちはと言えたらいいな」といったことを言おうとしているのだと思いますよ。
