school(s)には「学校」だけではなく、「群れ」や「大群」という意味もあります。つまりschools of the small fishで小さな魚の群れという事になります。 文中のmakeはschoolではなくa rarityにかかっています。make （a fish） a rarityと捉えるとわかりやすいと思います。 The sudden decline makes schools of the small fish a rarity on the West Coast, and the reason for the crash is not clear. Sea lions and pelicans rely on them for food. 急な減少は小さな魚の群れを希少なものへと変えた。そしてその原因はよくわかっていない。アシカやペリカンはそれらを餌に頼っている。 どうやら西海岸ではイワシが減少しているようですね。

突然の低下により西海岸で魚がとりづらくなった。ですね。 make~は第五文型の基本でご存じだと思いますが、さらに発展して~が引き起こされたという風に訳すと 簡単に訳すことができます。

ここの school は、下記のように「魚群」と言う意味です。 http://dictionary.cambridge.org/us/dictionary/british/school_3 make schools of ~ は、熟語ではなく、「（～が）群れをなす」と言う意味です。 全体では 「小魚の群れが激減したことで西海岸で魚群に遭遇することは珍しい。この減少の理由ははっきりしない。（小魚の群れは）アシカやペリカンの食糧源である。」 と言う意味になります。

The sudden decline makes で SV schools of the small fish で O a rarity (on the West Coast) で C です。 だから，make schools of のような動詞句ではありません。 schools of ～で「～の群れ」 make O C で「O を C にする」 これを「させる」として使役動詞と同じ感覚の人が多いのですが， C が原形の場合が「～させる」です。 ただ，今回は主語が無生物 the sudden decline ですので， 機械翻訳的に訳すと意味合いが感じられず，「させる」的ではあります。 急な減少は，小さな魚の群れを，西海岸で珍しいものにしている。 急に減少したために，小さな魚の群れが西海岸であまり見られないものになっている。

第5文型で目的語ではないでしょうか？ makeを見たらまず5文系を考えた方が良いですね。

These fish may have very high accumulations of mercury, and thus may be dangerous to eat. Fish that are lower on the food chain, or younger, are seen as safer. As the article makes clear, an important first step is to discover the exact nature of the ocean's mercury methylation process. After the process is understood, it may be possible to control it. Until we can reduce the amount of mercury that accumulates in the ocean, it would be advisable to avoid fish that may be high on mercury, wouldn't it?
