in ... way で「…の方法で」という意味で副詞的に動詞を修飾することになりますが，be 動詞について用いられると，日本語的には「点」になるのだと思います。 These are different from each other in two ways. であれば， 「異なっている」方法，「異なり方」が２つある というのが英語的発想なのに対して， 自然な日本語では「２つの点で異なる」となります。 英語では be 動詞も動詞の一種であり，in … way という副詞句で修飾できるのですが，この場合日本語では「方法」とは訳しにくいということです。
