上記の文章は間違っていると思うので、以下のように訂正したいと思います。

She thinks that cats are ******* than dogs.
-----

この場合******* に入るのは "a more elegant animal" でしょうか、それとも "more elegant animals" でしょうか。

cats は猫という"1つの種 " を指しているので "a more elegant animal" のような気もしますが自信がありません。

＞上記については私も不定詞のaで全体を表すことができるのは理解しているのですが、"the cat" と 定冠詞になっている点が誤りだと考えています。いかがでしょうか？

⇒なるほど、その点ですね。おっしゃりたい気持ちは分からないでもありません。

しかし、この表現も間違いではありません。なぜなら、《定冠詞the＋単数名詞》も「同じ種類のものを代表して表す」機能があるからです。
例：The whale is not a fish.「鯨は魚ではない。」
もっと直訳調で訳せば、「鯨は（どの鯨でも／鯨と言われるものはすべて）１匹の魚ではない。」という感じになります。

ということで、問題のShe thinks that the cat is a more elegant animal than a dog. を直訳すればこんな感じになります。「彼女は、猫と言われるものはすべて１匹の犬よりずっと優美な動物だと思っている。」

さらに追加して申し上げるなら、仰せのとおり、
OK: She thinks that cats are more elegant animals than dogs.(複数形で統一）も、
OK: She thinks that a cat is a more elegant animal than a dog.(単数形で統一）も
間違いではありませんが、「この種の表現としては」、
She thinks that the cat is a more elegant animal than a dog. が「最も自然な表現」と言えます。
