？が抜けてますが、それはさておき、後者が正解と思います。 通常の文章だと、 There are 30 students in this class. これを疑問文に変えるわけです。 これが、30 students are in this class. の疑問文であれば前者になりますが、不自然な分ですよね。

後者の方ですね。 なぜなら後者の文は There are forty students in this class. を疑問文にした形だからです。 前者の文は how many が形容詞と同じ働きをして students を修飾しています。だから、 You know how many students are in this class. のような文の中で使われます。
