notは副詞なので、He is not a student.というときでもnotが生徒を否定しているのではなく、あくまでも動詞のisを否定しています。 同じように、I ate an apple, not a banana. という文でもnotが直接にa bananaを否定しているのではなく、なんらの動詞（といってもeatしかないですが）を否定していると考えるのが筋です。名詞節のwhat節を含んでいる問題の文も同じ仕組みです。 ついでながら否定語というのは、文法的に何を否定しているのかということと、意味の上で何を否定の範囲に含めているのかを区別して考えることができます。 He didn't give me an apple. He gave me a banana. He didn't give me an apple. He gave it to my brother. を比べると、最初の文は文法的に全く同じですが、否定のターゲットとして意識されているのはan appleの方であったり、meの方であったりします。「notが何を否定しているか」と考えるとき、文法的な否定なのか意味の上での否定なのかによって、答えようが違ってきます。ご質問の文中にある「否定する」とか「作用する」とかが、どちらの意味の否定を意図しているのか考えるとすっきりするかもしれません。
