まず、informの時制が気になります。過去形ならedが必要ですよ。 あと、天気のitは、この場合、動名詞の意味上の主語ですので、省略はまずいと思います。省略すると、having beenの主語はIになってしまいます。 二つ目の文でいいと思います。 ちなみに、動名詞を使わなくてもよければ、I told her that it had been snowing here for 3 days. の方がわかりやすいかと（ただし、時制の一致に注意）。

先の回答者さんが仰る様に、 inform A of B の構文を無理やり 使おうとしていることが そもそも 問題。 inform 人 that ～～～～ が自然でしょう。
