<with> their dreams <being> literally up in smoke と補って考えればいいのではないでしょうか。原文は厳密には文法違反だと思いますが許容範囲内なのでしょう。 ベリーズに住むあるアメリカ人のカップルは、マヤ原住民の暴徒が彼ら(=カップル）の動物保護施設を、その外人たち（=カップル）が二人の行方不明の子供を施設内のクロコダイルに食べさせたと信じて焼き払い、彼ら(=カップル）の夢が文字通り煙として消えてしまったので、火曜日に、これからどうなるのだろうかと深刻に悩んだ。

ちょっと補足を。 この sanctuary はこのカップルにとって，未来を託す夢だったのでしょう。 すなわち，their future と their dreams は同格，同じものの言い換えであり， figure out their future , their dreams up in smoke と切れるものでなく， figure out (their future, their dreams) up in smoke のように， 彼らの将来，すなわち夢が文字通り煙へと消えてしまったと理解しようともがいた もうあきらめるしかないと自分たちに言い聞かせた という内容となります。
