a junior kid → s junior high kid でした。 at that は前の内容によって、「しかも、その上」とも、「そうだけれども」とも取れるのですが、ここでは「しかも」の方になるでしょう。

that は (You're) a junior kid を指しています。 「あなたは、中学生で、しかも女の子だ」という意味です。 親御さんとか、先生に何か無茶なことを言って、 「まだあなたは中学生でしょ、しかも女の子なんだから」と言われているという感じだと思います。

普通にthat＝junior highではないでしょうか？ 「君たちは中学校の子供と、そこの女子生徒だ」 直訳すれば↑みたいな感じではないでしょうか。 少し回りくどい英文な気もしますが…。
