この場合のbutは、擬似関係代名詞（本来は接続詞であるが関係代名詞と同じ働きをする）で、否定の意味をもつ先行詞をうけて「・・・しない（ところの～はない）」の意味です。 ですので「主人に従わない犬はいない」という意味になります。
