Has he arrived there by now? は時制的には問題ないと思います。その答えとしては確実な情報がない限りは I guess he has arrived there by now. のように推定の意味の guess などを入れるのが不通でしょう。 He will have arrived there by now. の will は未来のことなので now と組み合わせてはダメです。 He will have arrived there by tomorrow. のように未来を表す tomorrow と組み合わせればOKです。will をつけたからといって「確信」は伝わったとしても百パーセント確実などとは考えません。"because he is punctual person" などとつける必要は特にはありません。

下の文は、上の文の答にはなっていないと思います。 (1)時制が違います。 (2)未来完了に now を使うことに矛盾を感じます。 think は根拠に基づいて「…だと思う」という場合に使います。 will は「100％実現する」という事実を述べるのではなく、「100％実現するだろうと思う」という、自分の意見に過ぎません。占い師が予言をするようなイメージです。または、自分が段取りをする場合です。 例えば、「明日、火事が起こる」という記事が新聞に載ることはありえないでしょう。でも放火魔が犯行予告を新聞社に送るのなら、犯人は will を使って、はったりでなく「確実に起こる」と告げるかもしれません。 I think を文中や文末に置くと、根拠が若干うすくなるようなイメージになり弱くなると思います。ただし文頭では、あまりその差が感じられません。読み取りようによっては…、くらいのニュアンスでしょう。話し言葉なら、抑揚とか口調でその差が明確になると思います。
