 これだけでは、it 「それ」が何を指すかわかりませんが、彼女が彼に対して何か(マイナスになること)をするが、grudge が原因ではなく何か他の理由だと説明しています。  彼女は「それ」は彼が彼女に悪いことをした恨み(が原因)ではない、と言った。  https://eow.alc.co.jp/search?q=grudge
