all / it ... ですが， all (that) it can (fry) with the oil レストランが，（自分たちが）その油で揚げることができるすべてを揚げた後で

all の後で区切れると思います。「使い切った後で…」 can 「…できる」の前後の 主語は it = Shenandoah 動詞は turn it ( = oil ) into biodiesel と考えたらどうでしょうか？

Shenandoah has plans for it の it は the oil であり，揚げるだけ揚げるのに使った後， それ（その油）の使い道に考えがある。 ということで，おっしゃる通り，残った油でしょう。 前の質問にあったように，canola oil は料理用と燃料用に使われる。 biodiesel とはバイオ燃料，すなわち，油のことです。

After the restaurant has fried all (that it can fry) with the oil, はカッコを付けると少し分かり易くなると思います。カッコの中は it = the restaurant で can の後に fry があると思って下さい。すでに前に fry があるのでこの fry は省略されています。関係代名詞 that は ca fry の目的語になっていますが省略されています。can は出来るという意味の助動詞です。 After ... the oil, は次の主文 Shenandoah has plans for it. に対して副文になっています。主文の it は揚げたフライのことでしょう。Shenandoah は出来たフライですることがある。することとはバイオディーゼルをつくることのようですね。
